Fish with scales on?

I bought a whole yellowtail snapper from the market, scales on, and was wondering if it’s safw to cook with them on. I’ve heard things about bacteria possibly being under them, but I don’t plan on eating the skin and don’t have a scaled, so I was curious of what you guys do.
 
Personally, I fillet and remove the skin. I've been spearfishing most of my life and don't know anyone that cooks fish with scales on. There is a vast Cuban population in my area and they love scaling whole snapper, cutting slits in the skin on both sides and deep frying them.
